iCorr : Complex correlation method to detect origin of replication in prokaryotic and eukaryotic genomes

چکیده
Computational prediction of origin of replication (ORI) has been of great interest in bioinformatics and several methods including GC Skew, Z curve, auto-correlation etc. have been explored in the past. In this paper, we have extended the auto-correlation method to predict ORI location with much higher resolution for prokaryotes. The proposed complex correlation method (iCorr) converts the genome sequence into a sequence of complex numbers by mapping the nucleotides to {+1,-1,+i,i} instead of {+1,-1} used in the auto-correlation method (here, ’i’ is square root of -1). Thus, the iCorr method uses information about the positions of all the four nucleotides unlike the earlier auto-correlation method which uses the positional information of only one nucleotide. We have also developed a variant of the iCorr method to predict ORI location in eukaryotes and have tested it with the experimentally known origin locations of S. cerevisiae with an average accuracy of 71.76%.

Where it all starts: eukaryotic origins of DNA replication.
Chromosomal origins of DNA replication in eukaryotic cells not only are crucial for understanding the basic process of DNA duplication but also provide a tool to analyze how cell cycle regulators are linked to the replication machinery. During the past decade much progress has been made in identifying replication origins in eukaryotic genomes. More recently, replication initiation point (RIP) m...
متن کاملCell Timer/Cell Clock
Like the biological clock in the body, replication of each cell type (even different cells of the same organism) follows a timing program. Abnormal function of this timer could be an alarm for a disease like cancer. DNA replication starts from a specific point on the chromosome that is called the origin of replication. In contrast to prokaryotes in which DNA replication starts from a single ...
متن کاملA study on the correlation of nucleotide skews and the positioning of the origin of replication: different modes of replication in bacterial species
Deviations from Chargaff's 2nd parity rule, according to which A approximately T and G approximately C in single stranded DNA, have been associated with replication as well as with transcription in prokaryotes. Based on observations regarding mainly the transcription-replication co-linearity in a large number of prokaryotic species, we formulate the hypothesis that the replication procedure may...
متن کاملAn Evolutionary Network of Genes Present in the Eukaryote Common Ancestor Polls Genomes on Eukaryotic and Mitochondrial Origin
To test the predictions of competing and mutually exclusive hypotheses for the origin of eukaryotes, we identified from a sample of 27 sequenced eukaryotic and 994 sequenced prokaryotic genomes 571 genes that were present in the eukaryote common ancestor and that have homologues among eubacterial and archaebacterial genomes. Maximum-likelihood trees identified the prokaryotic genomes that most ...
متن کاملClassification of plasmid vectors using replication origin, selection marker and promoter as criteria.
Although plasmid DNA vectors have been extensively applied in biotechnology, there is still a lack of standard plasmid vector classification. Here, we propose a classification method for commonly used plasmid vectors. Plasmid vectors were classified into different classes based on their replication origin, selection marker and promoter information. The replication origins of plasmid vectors wer...
